It may be useful for us to see screenshots of the layout of both disks. One screenshot from the Disk Management console within Windows and another screenshot showing how both disks are shown in Macrium and /or in Mini Tool Partition WIzard.
However, it IS hard to imagine why this difference in behavior exists between the original and the clone as long as you are booting OK from the clone.
Can we have a look at the partitions on both disks first? There are tutorials here I can point you at if you're not at ease creating the screenshots.

I have tried the 3 solutions generally suggested for problems with start menu (in addition to the start menu trouble shooter). system file checker, reinstalling windows apps, and creating a new user. The third method worked, except that after an hour or so, start menu stopped working again.
