I believe that those folders have to stay on the same drive as your operating system for it to work. The first two folders WinSxS and System32 must stay in the Windows folder; you cannot move them anywhere.

There is a way to try to reduce the size of your WinSxS folder:

    1) Search for, and open, cmd.exe as an Administrator
    2) Paste the following:

    DISM.exe /Online /Cleanup-Image /AnalyzeComponentStore

(to see if a clean up is recommended)

    3) If a clean up is recommended, then paste the following:

    DISM.exe /Online /Cleanup-Image /StartComponentCleanup /ResetBase

(to clean up the WinSxS folder)

System32 and WinSxS are critical system folders and cannot be moved.

During the early stages of the boot process the operating system is in a very primitive state with no advanced capabilities. These come later as the OS files are read and the OS is built up. The System32 and WinSxS folders contain most of the OS and must be accessible early in the boot process. Hard and symbolic links are advanced features that were not introduced until Windows 2000 and even then the OS did not use them. I think it highly probable that the ability to access symbolic links don't come until the later parts of the boot process.

Unless Microsoft were to explicitly document that System32 and WinSxS could be moved it, and I have not heard of such, it would be prudent to assume they cannot.
