How did you originally uninstall them? I guess either (1) or (2) here:

I wonder if method (3) would help at all for the problem cases- or perhaps it will simply error out as the update isn't really there...

After many trials and errors, I finally managed to fix it.
I basically installed the updates again, then uninstalled them, then installed them again, then uninstalled them again.
And then it finally worked. I deleted those updates that were problematic.
