after install also install the Guest additions -- think that's the same for any guest too -- in VMWare a similar process (vmtools) is done as well.
Going to try another guest -- this time using vmdk format to see if the VM will switch between VBOX and VMWare - although VMWare doesn't work on this build when you add a USB device to the guest. Will try it on standard windows build later.

I really don't understand what causes this issue for me. It's like the sync gets interrupted and when it resumes, it can't continue adding bookmarks from where it left. Sometimes I get an empty folder, sometimes I get a few links in a folder and in some cases I get all the links in a folder but the folders are created multiple times.
Do you have multiple devices, with same MS account synced?
This is really far fetched, I have no factual knowledge about this, but I have a bit similar situation with syncing language settings. On my laptops, OS is UK English and I have three additional language packs installed (Finnish, Swedish, German). Default input language is Finnish.
On a tablet and all virtual machines, regardless of OS language, I just add additional input languages, no language packs, so that I always have at least UK English, Finnish and German keyboard layouts available.
On these virtual machines, I need to turn language settings sync off as soon as I boot first time to desktop after installation, only then set up languages. Otherwise it messes up language settings on my laptops. For instance, if installing German W10 with German keyboard on a VM and let language settings sync enabled, suddenly the host laptop changes default input language from my preferred Finnish to German.
As I said, this is really far fetched but might explain Edge sync issues when using multiple devices, be it physical or virtual machines.

Yes, I have 2 laptops, 3 VMS and 3 Android devices all connected to same MS-account. I've reset them all and started from scratch. It worked out well for a short while, but suddenly this issue came back again.
EDIT: Keep in mind, that I have thousands of bookmarks. Chrome has never had this issue, even if it has at least 50x more bookmarks.

Not even the alphabetical sorting of bookmarks work properly. They are all over the place.
UPDATE: After several tries, they finally got sorted alphabetically. Now I deleted ALL my bookmarks and start building them from scratch.
UPDATE: All Bookmarks killed off on all my devices. Added one Bookmark, and it seems to sync to all devices just fine. Now to clean up my favorites backup and import all my favorites one by one. This might take a while.

everybody to their own thing but I can't say I've ever needed more than about 7 bookmarks -- usually in any case if I'm using a website a lot -- whether stock exchange or whatever it's generally available when you just drop down the history or the URL bar where you enter a url that you want to go to ---- see this is where I HATE apps without proper menus !!!!
I don't browse much on mobile phones and I don't have any tablets but I do have quite a few computers.
So while not turning this thread into a "browser wars" type of thing one has to ask why on earth do you need so many bookmarks and is syncing between a load of devices that really important.
In any case save them to an EXCEL spreadsheet so you can re-create them easily enough.
