You could run the command below to run the scan without it showing the command line, but it will still show the command prompt during the scan until finished, then the command prompt will automatically close.
cmd /s /c ""%ProgramFiles%\Windows Defender\MpCmdRun.exe" -Scan -ScanType 1"
In addition, the context menu added by the tutorial below will also run scans like above if that may help make it easier to scan on demand..

Assume I have disabled Defender for real-time protection (or excluded ALL files) only.
I only want to use Defender for manual (!) on-demand scanning of certain directory trees.
Do the 4 methods at the top of this thread work with a real-time-disabled (!) Defender installation?

If you disable real-time protection, it will be for everything.
You will still be able to use any of the options in this tutorial to perform a manual scan.
Windows Defender AV will still get signature updates via Windows Update.
