Odd. If it continues, you might see if switching your Microsoft account to a local account and switching it back to a Microsoft account afterwards may toggle syncing to work properly.
What does it do when you check Sync other windows settings?
Is it possible to force a Win10 machine to push all it's settings to OneDrive so that all other computers would then pull these down and apply them?
I wondered if changing the registry settings in HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\SettingSync\Groups might do this.
The reason is that some of my IE11 Favorites just never sync with my other laptops that use the same Microsoft Account.

IE11 favorites are suppose to be included with the Internet Explorer settings sync setting when turned on. I have noticed that it can sometimes take a while for changes to sync though.
If you like, you could also manually back up your favorites to OneDrive, then manually import them to IE11 on each PC as needed.

I routinely backup my entire profile (incl Favorites folder) just in case OneDrive sync goes pear-shaped. But manually importing Favorites from a "primary" Win10 machine to my others is not a good idea, because additions, deletions & changes to Favorites are not synchronised.
Hence my desire to "force" the Favorites on a "primary" machine into OneDrive and have them synced down to all other machines. Thereafter, I hope that changes on any machine will sync to all the others.

You could move your "%UserProfile%\Favorites" folder using the method in OPTION TWO of the tutorial below to inside your OneDrive folder. Afterwards, repeat on all other PCs to move their Favorites folder to be the one OneDrive. This may serve as a workaround for you.

Does this Sync for example sync my laptop if i have to reinstall Windows or does it only works across Windows Phones, Surface, etc.?

If you use the same Microsoft account when you clean install Windows 10 on the same PC, then yes it'll sync back your settings.
