Both monitors use HDMI ports of the unique GC, and swapping the monitors doesn't solve the issue.
Once the content has been swapped on boot, swapping the monitors (while powered, ouch!!!) doesn't change a thing. In fact, I have to wait for the same issue to happen again and... "voilą"... icons are back where they had to.
It looks more like the monitors don't get detected in the same order on each boot (GC? OS device manager? Variable latency of Monitor PnP HW?).
Did too... started with that actually, but the boot kept the monitors as swapped as they were.
You need to connect them one at a time. The one that you want as No. 1, should be connected on initial boot. Shut down, completely, connect No. 2, and see if that helps. I have a system that I manage, and that's the procedure I followed, and it worked. It doesn't work on my home office though. Go figure! Just a thought....
My solution was that AMD Catalyst Control (vid card manager installed by default) has an option for setting the main display and seems to have been overriding Windows Display Options and any of my attempts to game it with your suggestions didn't work, it picks one when you install windows and keeps it.
-Check Display Adapter Properties to see if there is an extra tab that leads to your vid care manager software.
-Find your vid card manager software online and see if it has an option.
I came across this thread about a week ago and just gave up. Then this morning I had a good long run, came home and had about 75mls of good coffee and it just came to me. Funny how that works, no reason at all I shouldn't have thought of it.

I have an AMD Radeon HD-6550D and it does, in properties, give an option, or tab, to go to the AMD CC. I went through the dashboard, but saw noting that would allow for a change of ID designations. What I did see, though, was that there is a different button for "flat panel", and VGA. Both my monitors are "flat panel TV's", but one is connected "VGA", while the other is "HDMI". THAT seems to be the determining factor as to the ID number. The "HDMI" unit has no VGA port, while the "VGA" set has an "HDMI" port, so I can't try to swap the connection. They will both be HDMI, which would then give the option to select the ID number. It's crazy, if you ask me.
This is where I found it. I should have pointed out where it was, but I am somewhat lazy. Perhaps yours is different or you found the menu unintuitive? I have the Radeon HD 7660.
My knowledge in regards to your query is somewhat limited, what I can say is that I have spent a few hours screwing with CCC on two other issues to figure out some things that should never have happened either and I couldn't find an easy answer for and had to research and tinker.
"Research and tinker"..., yep..., I know what that is! But yeah, that's the same dashboard, and I have the exact same setting: *on the No. 2 display, as it's the main monitor. It's just crazy. I hope no one has a total brain explosion, and get brain stuff all over everything!
What sorry you still can't switch? I can just click on number 1 monitor icon, a green checkmark comes up, I hit apply and boom. The first time I opened it the window was oversized I couldn't see the apply button and I didn't realize had to actually click on the picture of the monitor and I was for a second convinced I had hit another dead end!
I click on the desktop that I want as number 1, and everything from my desktop became property of the number 1, and sitting in front of me was the number 2 monitor with nothing on it to work with. It was the same as if I opened Settings>System>Display and then select "Make this my main monitor" for the monitor that I don't want to be my main monitor.
