I've finished the process, and I'm happy to say that it fixed my problem. Everything now seems to be functioning correctly.
Regarding cleaning up my hard drive to remove unneeded files, I intend to use Disk Cleanup to delete the options listed as "Previous Windows installation(s)" and "Temporary Windows installation files". But should I also delete the ones listed as "Device driver packages" and "Windows Update Cleanup"?
@hbenthow - it's safe to include all available options on Disk Cleanup. The process deletes un-needed temporary files and compresses others to save space. When choosing this one, "Previous Windows installation(s)" , you will receive a warning message stating you cannot roll back to a previous Windows version if you delete it. Just answer OK. If you have previous installation files, particularly if this is the first time you have run Disk Cleanup, it may take a few minutes. The green progress bar may seem to freeze, but it is working. You should see disk I/O light activity.

I started the install from the DVD, but I got an error message that said I could not keep my apps because they were in an unsupported directory (I installed MOST on C:, but SOME of them on a 2nd drive that had more space than my C: drive). Do I really have to reinstall them to my C: drive?

I'm afraid that you will need to move them back to C if you wanted to be able to keep them. Otherwise, you could also just reinstall them again after the repair install.
I am trying to repair my Windows 10 Pro 64 bit system. I am doing this off a USB stick, and it will get past the point where I specify to keep my files and apps, then brings up the Installing Windows 10 screen. It get to about 35% and then just stops and says Windows 10 installation failed. I know I have file system corruption because it wants me to reboot to fix disk errors. However, I know if I do this it will trash the system and I won't be able to boot at all as this happened once before. Luckily I had a cloned bootable backup drive which let me recover from that. Unfortunately, without knowing it, that backup was updated with the corrupted system. My system boots and runs sort of, but at some point it may fail. I was hoping the repair install would fix things up, but don't know where to look as to why it's failing. I have tried several times with the same results.
What can I look for, any help is greatly appreciated.

I would really like to avoid that, too many applications with registration keys, etc... and I don't want to reinstall everything, it will take me a week to get the system back to where it was. Is there anyway to find out why the repair install is failing?
