I worked around that problem by launching Registry Editor (regedit.exe) thru the PowerRun tool, djcyrax.
Letting PowerRun launch RegEdit with either SYSTEM or TrustedInstaller rights should give full access to those "locked" keys, including the ability to either edit or delete them (since Administrator users are prevented from editing/deleting those keys). I've been doing that for almost a few years w/out problems.

When you run RegEdit as System / TrustedInstaller, you saw Registry keys that you could not see when you ran it as Admn?

No, The only way I can see them is using a third party registry editor. I'm using o&o regeditor and running it through PowerRun. I can also see them in RegCool.

I finally fixed it. I opened the cmd and ran sfc /scannow and it restored the registry back to normal and all the missing keys are back. Thanks for all the help guys!
