Looks like I've fixed the problem. I ran OneDriveSetup.exe from C:\Windows\System32. I got a message saying that an update was required, the updated file was downloaded, run, and all was ok afterwards.

I found it here C:\Users\USERNAME\AppData\Local\Microsoft\OneDrive\Update\OneDriveSetup.exe
What's strange for me is that OneNote is correctly syncing and accessing OneDrive. It's like the desktop app is just invisible. It doesn't show in File Explorer either.
I tried running the OneDriveSetup.exe file and it said I had a newer version already, and that I must uninstall that one first. I tried that through the start menu (right click, uninstall), but it's still there.
The new file won't install over that.
Okay...just fixed it. Rolled back to a restore point I made a few days ago. Moral of the story: make restore points.
