In the past I have had to go around to each computer and set the default programs. Is there a way to create a batch file to set default programs silently for each user that signs on? Like we would like to have Adobe Reader DC, Internet Explorer, and VLC player be the default programs.

I would like to have defaults set as part of the imaging process for new machines.
Why don't you set default apps when customizing the image? I mean, install Windows 10 on reference machine, boot to Audit Mode and customize it installing all required software. When done, open Settings app and set default apps as you wish.
When you then sysprep with COPYPROFILE=TRUE in answer file, all those defaults will be copied to default profile, the base used to create all user profiles. Capture the image, deploy. Any user created will then have those defaults you set in Audit Mode.
You can also edit registry in Audit Mode, before sysprepping, to set defaults.

If I setup a reference image then I have to constantly open the image to update either the software installed or the OS. If I have it built on the fly then I just replace the OS file (When Microsoft has a new version) and change the files for each software installer as well. Everything as separate steps in MDT, each item can be updated as needed and this will give a more updated installation when I have to wipe and load a computer. I work for a school district with 13 buildings and over 4000 computers. We are constantly having to reimage machines throughout the year for one issue or another.
