Why it was looking for a folder that didn't exist though is beyond me.
    Yeah that's a bit of a mystery.

The value it uses and can be modified by the user under preferences for the snapshot folder is stored in this file here:

    C:\Users\<Username>\AppData\Roaming\vlc\vlcrc

It's actually a readable text file. The pertinent value for the snapshot destination is this:

    Code:
     # Video snapshot directory (or filename) (string)
    snapshot-path=
By default it's blank which means it will then send snapshots to the C:/Users/<Username>/Pictures folder

I found the comment interesting - '# Video snapshot directory (or filename) (string)'

'(or filename )' implies you can set it to a single filename and it will simply overwrite it each time which is what happened in your case C:Users/<Username>/Desktop /Snapshots

And because the file had no extension, Windows assigned it the White Page Icon, and also explains why there was only one image even though you'd taken several.

Had this been C:Users/<Username>/Desktop /Snapshots.jpg or Snapshots.png obviously it would have appeared with the proper icon.

The player was even renaming the pictures "Snapshots" in confusion, and as a result recording over each picture I shot before it! But one good thing that came with this weirdness is that I've found out how I can get it to save in jpegs instead of pngs.

This appears to be by design.

    Code:
     # Video snapshot directory (or filename) (string)
    snapshot-path=
This # comment in the VLC settings file - '(or filename )' - implies you can set it to a single filename and it will simply overwrite it each time.

    Like in your circumstance.

    Retrieve VLC Snapshots-vlc-snapshotpreferences.jpg

Then, once you'd created that C:Users/<Username>/Desktop/Snapshots directory, VLC saw it as a directory and not a filename and placed each prefixed and numbered snapshot inside.

Yes.. I've often benefited from some new improvement after struggling with an issue, in fact just recently with VLC's Time-shifting Audio setting. And I too prefer *.jpg snapshots to Pngs. However it's worth mentioning that PNG files typically have less distortion and artifacts than JPGs.
