With file list checked you get a full list after cleaning:

I would not rely on cleaning apps alone. I did for a long time, then I have noticed, that the browser still remembers my history and other. I checked this and I was horrified. There was a history from months ago.
    Code:
    chrome://settings/siteData
So aside from browser's cleaning, 3rd party apps, I also do some manual cleaning.
It is for a chromium based browser, so I expect, that chrome has a similar path.
    Code:
    del "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\*history*." /s /f /q
    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\AutofillStrikeDatabase" /s /q
    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\BudgetDatabase" /s /q
    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\Cache" /s /q
    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\Code Cache" /s /q
    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\data_reduction_proxy_leveldb" /s /q
    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\databases" /s /q
    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\File System" /s /q
    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\GCM Store" /s /q
    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\GPUCache" /s /q

    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\Media Cache" /s /q
    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\Session Storage" /s /q
    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\Service Value Store" /s /q
    rd "%LocalAppData%\Yandex\YandexBrowser\User Data\Default\Service Worker" /s /q

Do you have any idea which ones are responsible for storing per site permisissions?

    Code:
    chrome://settings/siteData
I've added a few of those to Ccleaner cleaning rules but per site permissions remain and have not been cleared.

I think "Preferences"/"Secure Preferences", but they store browser's settings, it would reset them to default.

Thanks. I think that you pointed me in the right direction.

I'm not sure if I can safely delete that but I might backup profile and give it a go.

Well deleting "secure preferences" didn't affect stored site permissions. Maybe a reset is the only way. I just moved the file to test then replaced it after checking.
