What you are describing may be a new kind of virus. From my experience, temp files are used en-masse only when a new application is installed, or is upgraded. Just random files filling up your temp...

The files may have all been cleverly changed to hidden and/or system attribute. As per above, in your folder options- make sure that these files are displayed/shown.
In the 20 years that I've used File Explorer, I have never known it to fail. The problem is likely your harddrive or file(s)/folder(s).
