The problem seems to be that the only way to cure this is for Chkdsk to successfully run to completion on C:, but the catch is that the only way to do this is at boot up - which is where it always fails to run.
I mentioned earlier the similar problem that the early builds of Creators Update suffered. While investigating I did once get Chkdsk to run correctly at boot up. That was when I booted to Safe Mode, it's worth a try.
