Looks to be prevalent enough that Shawn has a Tutorial for fixing it.

Thanks, yeah if its in their own cleanup tool its there for a reason. I wont be touching it unless I have an actual issue though.

One problem I have noticed and bizarrely seems to affect every tool I have tried including storage sense.

Seems such a basic bug that has affected multiple developers.

If the %temp% and %tmp% have been changed to a new location, all these tools dont clean the new locations, instead of using the variables like they should be, instead they seem hardcoded to use default path's.

I am going to post this as a bug report for cleanmgr+, but ccleaner, storage sense, default microsoft cleaning tool, are all affected.

After changing their locations, have they actually changed here? You probably checked, but just suggesting.

Don't use CCleaner [formerly named CrapCleaner] on a daily basis but always have it with me when visiting clients that complain of slowness.

No need to apologise I appreciate the help and you needing to clarify how I did it.

Are you thinking this isnt a bug in the apps but something unique to my system instead?

No, gut feel is it is the apps and the developers took the easy way of the 99.999% chance the system values had not been changed. Less code.
