Lately my F: (Seagate 3TB HDD) has been causing the system to freeze 1-2 seconds, presumably when it is waking as it coincides with me accessing something from the disk and I can hear the drive noise at the same time. This does not usually cause a system hang so is something wrong with the disk or OS?
I don't think anything is wrong, the drive is powering up and the system is waiting for it to respond. You said you can hear drive, I assume that is the sound of a drive coming up to speed.
Maybe shut off the ability for the drive to power down, set in the Advance Power Mgmt options.
You did say this started lately, can you associate a change with when this started. A lot of machines recently have been getting V1809, might you have gone through this lately?

I clean installed Windows 10 1809 on my machine long ago. I've never touched the hard drive sleep setting in power mgmt settings so I can't see why that should be an issue now.
I think it is the drive waking from sleep but it has never freezed the system to the extent that it currently is. My case lighting run by Corsair iCUE software actually cuts out for 1-2 seconds as it freezes so it's like it disrupting drivers momentarily as well...
Well you could check disk health (S.M.A.R.T.) and run chkdsk just to ensure no errors.
When this issue started what changes may have been implemented by you and or Windows. New software, any physical changes in hardware including cabling, drivers, particularly storage drivers.
HDD test will provide the answer lol

If you prevent drive from powering down do you see the issue at any point other than when you initially wake system up.
Is F: an external device? Could this be influencing behaviour?

No I will have to try that. I should note that a lot of actions in the OS that you would expect to be handled on the OS drive seem to always want to wake the external drive and possibly F: One weird example is when opening settings/update & security/Windows Update/Update history. When clicking update history it freezes and appears to wake F: which has nothing to do with WU.I'm also sometimes getting random mouse cursor freeze while on the desktop that wakes F: without no user input on that drive.

Is this an external USB connected drive or internal SATA?
Is the drive treated as Primary or Secondary?
Open a Command Prompt and type: diskmgmt
As above, any power management settings for storage devices should be turned off - no sleep.
When you say "freeze" is the system not responding or is it a momentary slowdown with no errors?
