You certainly can run ccleaner. Doesn't matter what hard drive technology you use. I've used ccleaner from time to time, but I don't run it on any regular schedule. And I don't do any registry cleaning either. I leave that alone.

Running the registry cleaner in Ccleaner is absolutely fine, all it does is remove duplicate entries, and any entries of items you may have uninstalled.
