Make sure you are looking at the right docs there is several variants of this board not all of them are PWM capable. It will be a edge case where its easier to manufacturer 4 pins and just slap those on the non PWM compliment boards this is common on electronic goods because it saves production nuances.

I am looking at docs right now for this board that don't have PWM fan headers. I guess it depends on your exact variant.

I mean its either you don't have a R2 variant or there is inconstancy between your add-on PWM device and the MB's controller.
You sound like you know what you have but its not uncommon for people to overlook nuance.

You can buy fan controller front bay (5.25") or "Floppy Disk size" devices for basic switching or speed control with temp sensors.

You cooling looks good with alot flow.

Aslo, PWM is a digital signal, so does not need 0v like optical or co-ax cables do not need it, that would make it a 5-pin connection.
I know about front case controllers, just don't want to over-complicate for the wife...lol.
I just lightly overclocked, 4100GHz to 4300GHz the 8 core FX8350 and it never goes above 55C, it would go above 55C idling with the old stock cooler, now it idles at below 30C. Motherboard never gets above 25C with all those fans.
I'm certainly guessing on the floating PWM ground idea but If all the conditions for the PWM were satisfied, it would be working.
I don't know the root cause but the wife is happy and that's all that matters...lol.
    Thanks everyone for your input.

Don't know what else I can tell you, the manual came with the motherboard.
I can use Speedfan app change the PWM settings for each fan and the fan speeds change when connected directly to the fan headers. I'm confident they are PWM outputs driving PWM fans.
