Yes 3 and 4 pin fans can work in both types of headers, only type of control is different. As for number of headers, using a "Y" splitter you can always tie two or even 3 fans to one header depending on their size and power requirements.
That was what I had to do as the chassis fan that needed power directly cooled the hard drive but that fan not running also diverted or blocked the air flow which didn't help cooling.

Seems to me the last Z97 boards I installed only had PWM for CPU Fans 1 and 2, all the case fans had 3 pin headers all fans are used only as needed with most case fans stopping most of the time, I only use 1 fan on my CPU heatsink which is pushing through the Prolimatech heatsink I was using a 140 but changed it back to 120 mm still my temps idle in the 20's with 23 Ambient temp

Another option is a fan hub, there are all kinds of them, from just a splitter, powered, active, passive with displays, temp probes etc.

My motherboard replacement is now complete so all my worries of fans using the old headers (or connections directly to the PSU) are now. There were a few major panics during the replacement (such as when the new motherboard would not perform a POST) but the fans work perfectly. I'll call this "Solved".

I just replaced my MB with later version and Windows didn't have any objections. Digital activation just showed a "new system/device".
