Agree! Although, my daughter's computer had the same problem a while ago. I took the hard drive out of here computer and put it in my desktop computer. I then used the dism command to "Revert Pending Actions". After that I was able to boot her hard drive in my desktop computer, do all the updates, then re-install the hard drive back into her computer. But that is certainly not guaranteed to work in this case.

You wrote you have a Win PE. Is it from the Win 10 installation drive?
Do you have a data backup or a external HDD?

WinPE is installed on a 32Gb USB3 Memory Stick... You're talking about the Users Folder... how does that work... will all my installed Desktop and Start Menu Shortcuts still work...

WinPE is very generic. There are some with a lot of tools and graphic interface and you also has the Win 10 installation that loads a WinPE to install or do maintenance.
A clean install you start from scratch and you will need to reinstall all your programs.
To do an in place upgrade you must be under working windows. Not your case.
There is a almost clean install over an existing installation. How big is your drive and how much free space you have on it?
An in place upgrade cannot be performed from Windows PE, RE, or safe mode.
It can be performed from normal or clean boot.
