You do not do a repair install from booting from the usb flash drive
    Please see this
Repair Install Windows 10 with an In-place Upgrade

you run a repair install from within windows

I will leave you with my colleague
Thought you might think that, that’s why I said I run the setup.exe file .It’s a Bootable USB pen, I didn’t say I booted from it....I am NOT booting from the usb pen, just running the setup from it

However, I wish to point out that - NO - I did not know for certain if you had run setup from within Windows as you can still boot from the USB and run setup from there. However that of of course will not be a repair install.
