Thanks again topgundcp. This solved the problem.
To verify how well Macrium Rescue performs I tried fixing the boot immediately after backing up? It worked.

Well the problem i am facing is slightly different. I used my external HDD on my friend computer which had ubuntu latest installed. And after that when i use the harddisk in my pc, the harddrive is not recognised and its asking me to format it after almost 10 minutes.
The files are all okay which i just checked again on my friends computer, and only ubuntu systems can read the data of my harddrive. How do i fix this???
I have lots of important data and backup in the HDD and really dont want to lose them
