I have Windows 7 installed on my desktop. I created a partition (E) and would like to install 10 there. Once Windows 10 is downloaded to my system, can I specify where I want it or will it just overwrite my Windows 7 C drive?

First, do you have a separate, purchased license for Windows 10? If not, what you want to do violates the EULA.
If you boot from a Windows 10 install media and select the custom install option, it will ask you where you want to install it.
I have been waiting for notification from Microsoft that my system was eligible for an upgrade. That appeared earlier this week. I decided to go the dual boot route because I have some older versions of software that will require Windows 7. I started the procedure but stopped it because I was concerned about it writing over my Windows 7 C drive.
Will the file Microsoft sends me allow me to create installation media or does it just start installing it to C:

From Windows Update (the notification that Microsoft sends you) it will only allow you to upgrade your current OS to Windows 10 because that is all that you are entitled to do for free.
Again, what you want to do violates the End Users License Agreement and we can't help you do that. You want to run a second, separate install of Windows 10 alongside your Windows 7 - and that requires a second license to do.
