Results may vary but it seems to have fixed itself somehow after I exchanged my RX480 for a 1080 and reinstalled Windows. I am now able to do colour calibration with my Spyder elite and have them stick around after reboots. I am... perplexed but happy.

I had the same problem using an AMD video card. Used the fix from Nvidia here, problem is now resolved.

Just wanted to add that this is still happening with the fall creators update that's going through the insider program right now. Every time there is a new build my nvidia control panel settings get reset to defaults. It dose keep the same driver version thankfully because I always keep my GPU driver up to date.
Thankfully I don't change much in the NV control panel but its become a habit first thing after updating to a new build to open NV control panel and switch back to RGB full from RGB limited (weird that's the default since PC monitors are RGB full).
I fixed it by going to the Task Scheduler (search Task Scheduler in Start Menu) and going to \Microsoft\Windows\WindowsColorSystem
You should see a task called Calibration Loader.
Right-click it and select Properties.
Go to the Triggers tab in this new window.You should see two triggers here, "At Log on" and "On connection to user session"
Disable them both by clicking on them and unchecking the "Enabled" box at the bottom of the window.
You will still have to fix your color settings back to how you want them, but this should keep Windows from resetting it again.
I know this is a bit necro on my part, but having just found this, and having it have fixed this BS I have been dealing with for way longer than I should have been. I just had to say, thank you. I would have never thought to nix the task, and believe me, I have tried a ton of "fixes". My hat is off to you, sir.

It turned out that I had to update the Logitech Gaming Software that my Logitech mouse was using. There is no auto update function so you have to navigate to the Logitech website to manually download and install the latest version. This fixed a number of bugs for me - color calibration no longer resets, no more prompts about device hardware being updated.
Its quite incredible how a mouse driver can affect display calibration.
