I did all the checkdisk and sfc once. Everything is fine, which is why I found it really weird. I have tried a couple of things without success before posting the question here.
I know about classic shell, haven't tried it though. The reason I try to fix start menu search is because I use this while commuting, basically everyday, I just want to get the most out of the battery as possible, which is why I tend to use built-in solution as far as I can. Do you have any experience about power consumption of classic shell? just eager

Quite understand wanting to fix it. Good those basic checks passed.

Did you also try the start menu repair tool in my previous post?

The power consumption of a largely passive process such as a start menu is minimal. When not displayed it does nothing. There is a brief scan after logon to update its database (so you can search the start menu), which is probably the most processor intensive activity other than installation. I would suggest things like screen brightness, or active tiles on Win 10's start menu would be more significant. There are larger peaks of CPU use using Win 10's start menu (expect more with more active tiles).

I tried the start menu repair tool, it didn't fix the problem. Do you have further ideas?
I think, I would give it a try with classic shell.

So sthg in your user profile is corrupted.

Let me check something. Which build are you using, and do you have a lot of shortcuts in your start menu?
Windows key + R, type winver
    Please post the result. Thanks.

We'll check that, then there's this:

    I have build 14393.693.
That fix for missing icons on start menu didn't work with mine.

The only other option I can suggest is an in-place upgrade repair install, noting possibly your comment
A new problem also arose with the new user, the search field freezes quite often.
However, as you have discovered this is specific to your user account, I can't guarantee this will help- just the only thing left I can think of. I've not seen a similar report, but if you search this forum, you will find many many threads related to the start menu, and I've most certainly not seen all of them.

One more idea- it's a long shot. Go into safe mode in your normal user account and see if you see the missing shortcuts.

    Possible examples:
Most desktop app icons missing from the Start screen
Missing applications in Start Menu after upgrading from 7 to 10

thank you for all your suggestions. It was really specific, not a common error. It already took quite some times trying to figure out what can be the issue.
Since I have other software specific configurations important for work, I would try to let it be a functioning machine. I have tried classic shell and it fits pretty well (even better as a replacement for windows search). I will stick with it for a while.
