I ended up giving in and performed a clean install on the SSD. I'm still trying to get the HDD to boot, but it's not a priority as I can access the files with no issue.

I have the same issue, Just wondering if I can still not install from scratch. I had windows 8.1 and upgraded to windows 10 now there are multiple partitions on my system. I used the samsung data migration tool and it did clone my drive, but did not copy the boot portion.
When I placed my ssd in the laptop. It states no boot partition found. Just wondering if there is any way to make this the boot partition with out reinstalling from scratch

In an elevated ("run as administrator") command prompt enter:

    BCDBOOT F:\Windows /addlast /d

    Thanks That worked.
I had other issues after that .
It was stuck on windows manager
I was able to remove it and create a new file path or the boot file.
