Try an experiment. Make a new user and log into the new account to see if you get the popups.
I think what you are seeing is some sort of script file that runs either at certain intervals or runs upon some sort of event. Windows scripts are files with the following file name extensions: .wsf, .vbs, .js. You can search for such files if you show hidden files in "file explorer options" and then go to c: drive and do a search for those type files. However, there are so many valid script files within Windows that a rogue one would be hard to find.
Aside from doing a system reset I wouldn't know what else to try as you have already done everything I would do for such a strange problem. It may take a reset to get rid of it.

Thanks topgundcp. Glad to have read your post. That's one program I had never heard of. The fact that it's portable makes it even better. Will add Lasso to my box of tools.
Well, it happened again at 0:00, so it seems to start every 6 hours. But unfortunately Process Lasso did not show anything in the log! Is this strange?
I managed to take a glimpse at the task manager while the popup happened. In the processes tab, sorted by CPU%, at the top was Service Host: Local System (14). I'm switching to Details, maybe it will help narrow it down.
Is it reasonable to say now that a third party process can be excluded as the culprit?

Well, well, well... I went full retard in the Task Scheduler and deleted a bunch of stinking MS related spying tasks, and... there we go. No popup anymore. At least i can't reproduce it, all of a sudden.
Since my PC beginnings with win98 i was a tweaking extremist, but in the last years i went easier and easier. Win7 was working more or less out of the box, and i thought that finally Win10 will be so user friendly that no more tweaking and disabling would be necessary. WRONG!
I'm taking my control back! "Turn that shit off" is my motto once more. And yeah, FU MS.
