    All hidden files turned Un-hidden

Yesterday, I inserted a flash drive on my PC and it was loaded with trojans. I managed to clear them with Kaspersky but after that I noticed that all the hidden files in my C drive have turned Un-hidden. (Including desktop.ini's)

In the tab view there is on the right side options, click on it.
Go to the tab view and search for the option 'Hide protected operating system files'.
    Is that option unchecked?

I've been a web designer for 6 years and I'm not a total noob as you might be thinking. I've already checked all the primary options available. I just want to know if there might be any kind of problems if all the system files are un-hidden.(Their 'hidden' attribute is unchecked)

That is the reason why you see those files.

It'll only cause problems if you delete 1 of those files.
Just check it and you'll not see them any longer.
