    Why is drive 2 set as active? Did it once had Windows on it?

    No idea! That's an external backup drive and has only ever been used as a backup!

    I ran several MBR2GPT and they never failed and I never had to do anything!

    What I would do.

    Boot from USB and delete Partitions 3-4
    Then create the EFI in partition 1

    sel disk 0
    sel par 1
    format quick fs=fat32 label="System"
    assign letter=S
    set id=c12a7328-f81f-11d2-ba4b-00a0c93ec93b
    gpt attributes=0X8000000000000000
    exit
    bcdboot C:\Windows /s S: /f UEFI


    the rest is possible later

    On drive 2? No - used that MCT tool straight to USB.

    So my suggestion is to shutdown, set BIOS to boot as UEFI and boot from it.
    Once booted, lets delete the System partition.

    Thanks Megahertz - just to check - do you mean boot from C after the BIOS change? Or boot from the MCT USB?

    Ok - it won’t shut down via the power menu - goes to the blue screen with ‘shutting down’ on it, goes black, and then goes back in to Windows! Shall I pull the plug??!

    try to run as administrator on a CMD window
    shutdown.exe /p
