In the comparison disk management image the reserved partition size was approximately 500 MB.
The reserved partition on the problematic computer is approximately 100 MB.
This is the typical size of an EFI system partition.
For troubleshooting one of these may work:
bcdboot C:\Windows /s C: /f BIOS
bcdboot C:\Windows /s O: /f BIOS
NavyLCDR when available may have more information.
I did the following:
- Uninstalled all the programs in the D: and E: partitions
- Deleted the D: and E: partitions
- Expanded the C: partition to fill the unallocated space
- Made the System Reserved partition Active
- The computer restarted OK
I then reconnected the other two hard drives, DVD drive, and external backup hard drive.
I then backed up my boot SSD drive.
After the next cold start I got this message. However, the computer booted fine after that. I have not seen this message since. Can anyone explain why I got this message?

Open administrative command prompt and type or copy and paste:
chkdsk /r /v
This may take hours to run so plan to run overnight.
Run on all drives using the syntax: chkdsk /r /v C: or chkdsk /r /v D: changing the drive letter to the applicable drive.
C:\Windows\system32>chkdsk /r /v
The type of the file system is NTFS.
Cannot lock current drive.
Chkdsk cannot run because the volume is in use by another
process. Would you like to schedule this volume to be
checked the next time the system restarts? (Y/N)
Type: Y
reboot

Had you attempted chkdsk O: before the drive letter was removed?
How is the booting now?
I never ran chkdsk on O: before that. In fact I had kept seeing references to S: but never understood what it was until I saw it in Disk Management.
My computer is booting OK to either Windows 10 Pro or Windows 7 Home.
I still need to reinstall some programs on C: on the SSD. When I am done with that I am going to clean up and simplify the partitioning on the two hard drives.
BTW, on Monday morning I blew out at least two years worth of dust in the computer. The temperatures would have been higher for the drives if I hadn't.
