    Disk number you can change only by connecting it to first SATA slot on the MB.
    I believe that you will not be allowed to delete windows and associated folders even from another windows you boot from. I usually use a live Linux on a USB stick for that.

    Your best way would be to save any personal files from HDD, delete all partitions and make one new one formatted to NTFS.

    I bought new 2TB HDD a few days ago and it's just sitting in my room, I will probably save important files from my old HDD and then format it and use it as my external one, however, if it's anyhow possible not to format it but remove the Windows folder only which sizes around 20GB, that would be great.

    Problem is, windows folder is not only one used by OS, there are other ones as well as files that take up lot of space. Give me some time to make a list.
    Here it is, Red are to delete and green that contain personal files while Program, Programs86 and games have installed programs but most of them wouldn't work from there.

    Honestly I think I should just format it after removing it from the Boot tab in msconfig, that will make it 100% data and I will be able to use it as external drive and use my new 2TB one internally

    Honestly yes, just save personal files if any and maybe any downloads you have and need. The rest is practically useless.

    I have around 700,000+ files on my HDD and F: partition just consists of video files from my Shadowplay, my question is, if my old HDD has two partitions, one being the one where the Windows is and second one being the one where the only .mp4 files are and screenshots and videos in general, do I have to format both of the partitions or just the one where the Windows is, thanks in advance.

    No you don't, just kill former C: and partitions without letters. You?ll end up with unformatted partition which you can format and if you wish merge with that data partition. Can you show Disk Management with both disks connected ?

    By the way, the screenshot above is few days old
    First 3 can be deleted and made into one but saving personal files if any from E: drive still stands.
    By the way, you will probably need a 3rd party partitioning program to do that as windows will not let you do that thru Disk management.

    Which application would you recommend me for that process?

    Also, my SSD is missing "System Reserved" partition, is that normal?
