Migrated OS not setting window sizes correctly for HD display

I've migrated my old OS to a new machine with an HD display. There is one remaining problem with the install. The default window sizes for apps, as well as system windows is too small. Some programs seem to remember their corrected sizes, but others, including the windows 'save as' dialog do not. Here are a couple of examples:

In both cases, I resize the window, but it comes up this size when opened again. Thoughts?? Anybody know a registry setting for this, or some other preference that could be reset?

I did install the graphics driver (whole saga there) but changing the display resolution down from the recommended and back again seems like it may have done it!
