I dunno. Maybe I am not understanding what you are saying. I dual booted two partitions of win 7 (one hard drive) both starting out with the exact same image and have run win update on both partitions and installed some of the same programs on both partitions and never ran into a problem on my old computer. My new (12/17) win 10 pro that I can now currently dual boot from two separate internal hard drives, one HDD and the other SSD both have copies have win 10 pro. The one from the SSD came installed from the factory and the one I put on the HDD I used the media creation tool to install a fresh copy. Ditto on this one running updates and installing some of the same programs on each drive and no problems.

I always back up and image on a regular basis with the new machine both the HDD and the SSD.

That is not true at all. I can clone my existing Windows 10 partition to either a second partition on the same drive, or to a different physical drive and dual boot them with no issues at all. All I have to do is adjust some drive letters in disk management when I boot into the cloned OS.

I recommend you install Macrium Reflect Free and create the bootable USB rescue drive that it offers. You can use Macrium Reflect Free to clone you existing SSD Windows partition to the HDD (or clone the entire drive). If you experience problems booting into one of the Windows installation, then boot from the rescue USB Macrium Creates and under the restore menu is a utility to fix Windows boot problems. You should be able to use that to fix boot problems.
