Files and folders gone inside Documents

I really don't know what happened. My folders in my documents are gone. I was pulling a repo using sourcetree then it got an error(saying something about it didn't got all the files needed). I just canceled that for a while and returned to unity(a different repository) but then a message pops up in unity saying a file is not found.
When I checked all my folders and files in my documents are gone. Some folders remained but with no contents. When I checked my taskbar there was this encryption thing(backup your file encryption key.....). Not sure if that was a windows 10 feature. In panic I just closed that thing without reading what that was. As I remember before same thing happened, this icon pops up then I happened to open my Documents and found out everything there was gone or incomplete. I just searched in the net for some minutes about a fix then the files just magically reappeared. After that I didn't mind that incident. Now, its been an hour already and cant find a fix and the files didn't "magically" reappeared so I just used a data recovery but sadly the files I needed are either incomplete or damaged.
How did this happened? and could I still fix this?

sorry don't know how to edit but a quick update:
Checked on C:\Users\D\Documents and the files are also gone there. and my space on that drive seems to freed up. There is no deleted files on the recycle bin either. Cant do a recovery point either since I have no point to recover to

Hi, first, system restore does NOT protect your personal files and folders- only system files, drivers, the registry, and addresses changes such as updates and installations.

Second, forgive the obvious question - you do have backups, don't you?

Third, the path C:\Users\D\Documents looks a little odd- just D?

    backup your file encryption key
have you ever used EFS file encryption?
Whats the Difference Between BitLocker and EFS (Encrypting File System) on Windows?
Prompt popping up to back up file encryption certificate and key?

Fifth: Assuming no backups, and the files are not present anywhere, your only other option would be to attempt file recovery - which I think you've tried.
When files are deleted (normally), the data remains on disk in unused space- so is available to be overwritten.
Such files can be recovered by 3rd party programs which should give an assessment as to the degree of damage (how much is overwritten). The key here is not to write more to the same partition (or disk).
I think you know this from your comments.

If not already done, try the portable version of Recuva (i.e. it doesn't install/overwrite things) and do a Deep Scan (check box). (But it's possible you've already done this from your comment about the damage).

    For the future
We constantly urge users to use disk imaging to protect their PC and data, save time and the need for technical help by having a means to restore their disks to a previous working state relatively quickly- even if the disk fails and you need a new one.

Images are also backups from which you can extract files. E.g. Macrium Reflect (free) + external storage for disk image sets.

    Hello, thanks for replying.
Yeah, its normal I named my local account to D.
And sadly, I didn't backed up anything recently. So most of my saved game files and some previous projects that I supposed to backup as remembrance are gone. but the recent changes I made with the current project I am doing with unity is not that big so I could redo them asap.
This is what I was curious about. I never used any of the two especially EFS but I still got that certificate backup thing. Honestly, I will never knew about these two features if I haven't encountered this problem. Now, I just want to know how did this happened so to prevent this from ever happening again. And lesson learned again, always backup lol.
btw, Im just 20% sure with this but I think I system restored when I experienced this thing the first time and the files from docu returned. but thats far fetched since, as you said it doesn't care about personal files and folder.
and also, I already tried searching for the files but I never found any of them. And also, turned on the option of showing hidden files and folders hoping they were set to hidden by something but sadly nothing. I also scanned my pc with Malwarebytes and Avira but nothing was found that might cause for this behavior.
and thanks but I meant about editing the first post so not to post a new reply.

That could be possible if some setting hid the documents, then system restore undid that setting, exposing them again.
