Good to know everything is good.
    Anything else I can help?
Actually yes, for some reason shut down through the start menu no longer works with this drive enabled in the BIOS. I have to shut down from the command line. The screen just goes black then boots me back to the lock screen. Maybe it has something to do with boot order? Either way this never happened until I put either the boot or recovery partition on my main SSD (can't remember which one).

I can't see any relation. It seems you're putting the computer to sleep instead of shutdown.
Create on your desktop a shortcut with the command:
    C:\Windows\System32\shutdown.exe /p
Change the icon to a proper one.
Double click on the shortcut and it will shutdown the computer.

I'm really sure I wasn't doing that, but this morning the problem seems to have disappeared. I'll keep this open in case there's some sort of condition that causes this issue.
