Afudos is a bit quirky but I had to use it for flashing beta bios and to go back to earlier BIOS when AGESA was changed.
After making bootable USB, had to run this line after booting with it "afudos NameOfFile.cap /x /p /b /n /k"
I still think that it should be their job and doubt it would work any better if BIOS refuses to update.

CountMike what version of AFUDOS did you use?

    I'm using version 5.0.7.

Well all, I think Ive found the problem. I used the Afuefi to try to flash the BIOS, and it gives an error saying "Access Denied. Write lock is enabled". Well that's just great.

Great news everyone. Thanks to all who helped me with my problem. I finally got the BIOS to update to version 5406.

Now, can somebody explain this to me.

I put my motherboard inside an older case, and it would not update, but my new Phanteks P400A case came in today and I installed the motherboard in the case, hooked everything up, tried the BIOS update again and voila, the BIOS updated just fine. So this has been a weird experience so far.

    Thank you all so much.

Odd to say the least. Out of curiosity were there any other weird issues with the system or motherboard that went away after installing in a new case?

Anyway it may have been a grounding or shorting issue which was resolved after moving the board to another case. Did you notice any missing standoff on the old case?

Yes there were 3 missing standoffs in the case, and yes I went from an ultra 600w modular psu to a Corsair CX650 semi modular psu. I just notified Asus that the problem was resolved.

And yes the weird issue of the system being slow and sluggish is gone. The PC is very nice now. Also got my 250 GB WD Blue SSD today. I'm very excited to see how my system runs now with the SSD.

I'll mark this problem as solved. Hopefully this post will help others that may be having BIOS update problems.

I'm inclined to believe the issue was from the missing standoffs than the PS, but it could have been the PS, both, or none

Good luck. Bookmarked this for the "you wouldn't think so, but..." category
