Which would result in less latency PCI-E to usb vs onboard usb?

That would depend upon the motherboard and which USB controller chipset is on the motherboard v. which USB controller chipset would be on a PCIe card. You'd probably have to hire a system engineer to get an accurate answer.

Correct, but most manufactures will change chip sets based on cost and that in itself may or may not require firmware changes, but most can't tell you the difference even at the engineering level. As long as its compatible, that's all they care about.
