Have you checked that the USB flash drive partition is Active in Disk Management? If it is it will say Active and Healthy on the drive
The reason I asked about Active status is you said one system is non UEFI but didn't mention if the other is UEFI or not. Active status is required only in Legacy BIOS boot not UEFI boot mode. If the system you are having Boot problems with is UEFI..it could be worth disabling Secure Boot.
Changed anything in BIOS? Booting from USB should not be dependable on Windows (or other system). And, if you can, make new boot USB (Macrium should do) with this system
Edit: do you have USB option under boot order in BIOS?
Edit2: try to use USB 2, if you have one. Make sure your SATA drivers are on USB (again, did you change anything from last successful boot - attach new drives, new devices?)
How are you trying to boot from the usb? Are you using F11 to get a boot device menu? Or have you set the usb ahead of the hdd in the bios boot order?
Check the your bios settings in the user manual for your ASRock 960GM/U3S3 FX, in particular: '3.4.7 USB Configuration', and the boot order in '3.6 Boot screen'.

I have tried both f11 and setting usb as first. usb option only shows in bios if it is plugged in. I am starting to think I have a motherboard problem. I have tried the last usb stick created with Macrium in a laptop and it booted fine, but only a blinking curser on my machine. I will try resetting all connections on the motherboard when I get time. the macrium restore cd works fine.
Thanks for your help
