You said the Logitech software couldn't talk to the battery..... have you tried to un-pair the device and re-pair it? Maybe it would reset the config data between the two? Just guessing.....
OK, I'll try to explain it better, it can see the battery, knows when its charging, but does not read info correctly after battery is charged.....this battery is really not made for this mouse....I tried to cheat, and it ain't working.

The Logitech SW probably knows that it is not a Logitech Battery.
Believe it or not but the best wireless KB & Mouse I ever used were made by Microsoft, but you had to use their bloated software. The wireless KB & Mouse from Corsair that I have do not have replaceable batteries and the mouse's charge would not last the day.
