I agree about the great job chkdsk does. I do find big index updates are quite often triggered when I run chkdsk.

I am glad to hear that your suggestions are successful. Last August I did a clean install of 14393. After install I made the build my Insider build (but I have been with the insider program since 10/5/14). I wonder if the upgrade to insider builds threw my insider partition out of whack? I also run the anniversary update. Absolutely no problems with that. The updates for 1607 appear in Windows update as soon as they are announced. Oh, before June of 2015 I was in the slow ring. At that time I changed my settings to get fast rings builds. To the present day I have remained in the fast ring. I did not have much of any trouble with my insider builds until I did that clean install. I do have an image of Windows 8.1. Perhaps I should reinstall 8.1 then upgrade to Windows 10/get insider builds?

you can clean install Win10 without going to Windows 8.1 first, just skip giving the product key, and Win10 should activate itself when you get your internet connection after the install is finished.

Follow these steps to download Insider Preview:
Sign up for the Windows Insider Program, if you haven't already.
Read the system requirements.
Click one of the Download links on this page to download a special file—it's called an ISO file—that you can use to install the preview.
When the download is complete, transfer the ISO file to installation media such as a USB flash drive or DVD.
Boot your PC from the installation media, and then follow the steps to perform a clean install.

Windows Insider Preview Activation
You will need to install the Windows 10 Insider Preview build on a device that has been previously activated with Windows 10 or with a Windows 10 product key. For more details please see the article: Activation in Windows 10.
Important
You'll need a third-party program to convert the ISO file into installable media—DVD burning software often includes this capability.

If you want to stop using Windows 10 Insider Preview and return to your previous version of Windows, you'll need to reinstall your previous version from the recovery or installation media that came with your PC—typically a DVD. If you don't have recovery media, you might be able to create recovery media from a recovery partition on your PC using software provided by your PC manufacturer. You'll need to do this before you upgrade. Check the support section of your PC manufacturer's website for more info.
After you install Windows 10 Insider Preview, you won’t be able to use the recovery partition on your PC to go back to your previous version of Windows.

I think that I will try installing Windows 10 Client Insider Preview Build hoping that will fix the problem. If is does not work I will do what you outlined. My system is a dual-drive PC consisting of a SSD & HDD. Version 1607 is alone on the SSD (which works great). On the HDD I dual-boot the insider preview builds & Windows 7 (not ready to give up "old reliable.") I wonder if running a beta OS along with a GA release (W7) is causing problems? I want to replace the HDD with a SSD. SSD's really improve system performance!

As long as your system time is correct, the problem is not the multi booting. Usually when there is a problem, it'll be system time, which can mess up Windows Update and Store(including the UWP apps) as the OS needs to be correctly sync'd with UTC time.

Before doing anything, you should make a system image, and be sure you can boot into the recovery drive.
Then before clean/ re-installing, you could try the "Reset this PC" in recovery in Settings(might work and save time re updating later, plus that's what it's there for).
