In response to your original question, the Mail app does open .eml files and always has. I'm guessing something is amiss with the installation. Have you tried repairing the Mail app?
That probably depends on how and where you save your emails. Like many I save emails to a separate folder if they're important, for example 'online shopping' receipts.
