Check out tweaking.com and his Windows Repair tool. I am in no way affiliated and an advanced user. I would normally not consider an app like this, but the free version fixed the exact same problem...

Exact same thing is happening to me. Did you ever resolve? MS icons are fine for me too. All 3rd party icons are fine, except for the start menu....
