    I'm using MDT 2013 U1. For the time being, I have modified the start menu, captured the LayoutModification.xml and copying that manually to the Default profile....

    I'm seeing this exact behavior. Can you also log in as a new user and check if the Desktop shortcut in Quick access points to the Administrator Desktop folder?
