Shouldn't a freeze have occured while I was in safe mode some time back in that case?
Yes, it should, with a little exception.

Some drivers (like the HD display driver) is inactive in safe mode, so are those chips driven by the drivers.
At least the HD display driver is directly related to the processor (may be some others, too).

Just thinking about some mere possibilities.

Good point, I am planning on getting a RX480 or GTX 970 soon, that should (or not) rule out the GPU part in the CPU :)

I was talking with a computer builder at the shop near my home. I told the entire of the issue to him. He told me that sometimes this nature of freeze occurs due to disk errors; occurs more often for SSDs than HDDs.

If you have another disk, can you try a windows installation on that one?

That would explain this error showing up a few times:

After some new disk scans it appears that the HDD has a bad block, barely a month old.
Currently running chkdsk on either of the partitions of which I think has a bad block.

There is a thing we forget, from OP
I've removed the secondary HDD, I read that this could cause problems, unfortunately it had no effect,

All the stuff you disabled really should have no impact on the machine, and could remain on.
You would shiver if you saw what I have running and loading at boot. But that's one of the reasons I have SSD's
I can get into the internet about 15 seconds after pushing the power button, but the programs load up to a minute and a half.
But internet access is what counts to me, sooo....

Just check out the logs after the next freeze.

    Have you thought about auto-maintenance?
Maybe forcing it in Control Panel\All Control Panel Items\Security and Maintenance might get the initial maintenance done. Also check the settings for it.
It also runs a good portion of:
    fsutil resource setautoreset true c:\&fsutil usn deletejournal /d /n c:&Dism.exe /online /Cleanup-Image /StartComponentCleanup&&sfc /scannow&Dism.exe /Online /Cleanup-Image /RestoreHealth&sfc /scannow&Dism.exe /Online /Cleanup-Image /StartComponentCleanup /ResetBase&pause
in the background to cleanup the WinSxs folder which can get quite large with copies of Windows dynamic link libraries for each piece of software that uses each .dll. And I bet you run a lot of software with all your BSOD/debugging help.
The part I have made bold is same as mine on laptop
That is all I am keen to load fast to get online the rest can take its time
