Just installing a new M/B, but just a question about the case power cables etc.
If the connectors were fitted the wrong way round, does this harm with the board or is it a case of swapping them around?

Aren't the connectors keyed?
I doubt you could insert them the wrong way around using normal force
If you did I would be surprised if it didn't harm the MOBO
In the case of power sw and reset sw - doesn't matter.
For LED's - only works in one direction - it's a diode, if connected incorrectly the LED won't light, that about it.
Do you have your case manual?
It's my experience in building/repairing computers that + is any other color but - is either white or black. It's also important to have that little brochure that comes with an empty case. The case-makers try to accommodate any brand of motherboard but not always possible to put the wires in a single plastic housing. Sometimes it's possible to follow the wires to the front panel to see what they attach to, those 2 individual wires suggest maybe a speaker attached to the case for signals from the motherboard [not audio] used on older cases but I've not seen on the newest cases I've used.
Do you have the manual for the motherboard? It should have a diagram showing what the pins are for. Or maybe download the manual for that model from the maker's site?
