    Everything is running as admin

I'm not right-clicking and telling the program to run as admin, and the box to always run the program as admin is not checked. I noticed this issue with Notepad++. Whenever I open a txt file in Notepad++, it runs as an admin. Command prompt does the same thing when I run a bat file. I was having issues with my system after uninstalling a program, so I ran Tweaking.com Repair Tool to fix "common issues" and I think that may have done it, but I don't know how to revert the changes.

That is how it works. You would have to create a second user to run as "Standard". Of course you would have to enter the primary user credentials Everytime you needed to do something.

1 What makes you think they are running as Admin?
2 Are all your applications / utilities running as Admin or only those two?
3 Is your user account's username Administrator? Click on the Start button & hover your curosor over the user icon to see its username.
4 What is your UAC setting? Control panel, set its View by to Large icons or Small icons, User accounts, Change User Account Control settings.

I don't know that tool so I don't know if it writes a log of what it changes [it ought to] and I don't know if it provides any explanations of its actions in its interface, in its Help system or in its website.

    All the best,

When you right click an apps shortcut and go to Properties/Compatibility tab you can put a Check in the Box Run As Administrator. Then any time you left click that app, it will run as Administrator.

Most apps run at a lower Admin Level, but some, like the Command Prompt, Powershell etc need to be right clicked and Run As Administrator, unless you check that box.

To confirm when you Left Click the Command Prompt it should read
    C:\Users\UserName>
If you are Right clicking the Command Prompt and choosing Run As Administrator it will read
    C:\Windows\Sytem32>

If every time you click an app, you want to be prompted, as stated, you would need to create a new Standard User, log out as Admin and login as that. Then every time you clicked an app to run you would be prompted to type in the Admin User Name and Password.

Make sure to set the UAC (User Account Control) setting to default.
